Revisando en el sitio de stackoverflow el tag de wso2, me encontré hace poco con este problema.

La solución para este tipo de problema ya la puse como respuesta y la publico por esta vía igualmente.
Pasos a seguir:
  1. Detener el servidor.
  2. Ir a la ubicación [WSO2_HOME]\repository\deployment\server\servicemetafiles\ y borrar el contenido existente, como medida de precaución pueden hacer una salva previa al borrado.
  3. Iniciar el servidor.
Como ven es una solución sencilla lo que poco documentada.
